Systems for sensitive and accurate detection of sarbecoviruses in samples from human sputum have been established. The systems can rapidly and effectively diagnose patients having suspected coronavirus infections. The systems employ Reverse-Transcription Quantitative Polymerase Chain Reaction (RT-qPCR) to identify and quantify nucleic acids specific to sarbecoviruses within samples from human patients. The systems identify viral RNAs specific for the N and ORF1 genes using a two-step real-time PCR and the SYBR Green detection method. Compositions and methods for reproducibly detecting and quantifying concentrations of sarbecoviruses with a dynamic range of at least seven orders of magnitude (2×10−4-2000 TCID50/reaction) are described. The compositions and methods enable rapid early diagnosis of patients, as well as development of databases of patient viral titres and infectious dosages.

Provided herein is a viral RNA detection system, utilizing the RNA-targeting properties of the optimized Casl3d enzyme, CasRx, to detect SARS-CoV-2 RNA, e.g., synthetic SARS- CoV-2 RNA. Compositions and methods for a nucleic acid amplification and diagnostic methods based therein, are disclosed. The compositions include purified Thermus aquaticus DNA polymerase (Taq Pol) and Moloney Murine Leukemia Virus Reverse Transcriptase (MMLV-RT), in proportions and under reaction conditions that allow one-step amplification of a nucleic acid of interest. In particular, the compositions are useful in one-step RT-qPCR and RT-LAMP methods. The method includes sampling the specimen from a subject, extracting and purifying RNA from the sample. The compositions and methods may be used to produce, analyze, quantitate, detect and otherwise manipulate nucleic acid molecules. For example, disclosed are methods of detecting the presence of a viral nucleic acid in a sample from a subject. Methods of diagnosing a subject as being infected with a viral pathogen are also provided. A preferred virus or pathogen is SARS-CoV-2.
